If I set up a company in Croatia and transfer a Croatian property that I already own to that company will I be liable to pay Real Estate Transfer Tax?

I would have thought not, because although the transfer is coming from a private individual it is normally the buyer who pays the property transfer tax. If you sell the property subsequently and sell the company (by share transfer) with the property as its sole asset, there would be no property transfer tax because it doesn't apply to sales of shares.
